Theo Walcott gave Arsenal the lead after 5 minutes before Leroy Sane equalised for City.
Raheem Sterling secured the win for City.
Elsewhere, Tottenham beat Burnley 2-1 at White Hart Lane.
Ashley Barnes with the opener for Burnley before Dele Alli and Danny Rose scored for Spurs.
Earlier, Southampton secured the south coast bragging rights after a 3-1 win over rivals Bournemouth.
